You should have the ability to switch between justified and ragged right in the Aa menu on the Kindle. If that isn't working then either the CSS formatting of original EPUB or the conversion settings are forcing the text alignment.

Kindle devices do not natively support EPUB. Conversion to a supported format is required. That can be done either by you or by Amazon's servers.

You can have calibre transfer a supported Kindle format (not EPUB) to your device over USB or you can use one of the send-to-kindle methods. Using send-to-kindle will cause Amazon to convert and deliver the book. There are advantages and disadvantages to either approach.

Personally I use send-to-kindle because I switch between multiple reading devices and that keeps them in sync and also provides backup for the current reading position and any bookmarks or annotations that I might create. Getting page numbers or x-ray requires USB sideloading instead, but those are unimportant to me.

That "popular highlights" feature will only work for books obtained and delivered by Amazon. You can't get that using your own EPUB as a starting point.

Yes, books sideloaded via USB do not sync between devices.

Since you own a Scribe you should be aware that send-to-kindle automatically delivers books in KFX format to Scribe devices. That is done because the handwritten annotations features of the Scribe only work for KFX.

So there is little or no advantage in doing your own conversion to KFX and sideloading it to a Scribe. In fact the Scribe's annotation features may not work properly if you do so.
