GD renumbers the FILES as part of it doing history. That is 100% incompatible as Calibre also uses numbers as part of the file name and those no longer can be found since someone or something changed the file name and it no longer matches what is logged.

Turned out you're right formats:false didn't show all of the empty files. I did Library Check as you suggested and it shows all the empty files but I can't do anything to them. What is the next steps to find them? Thanks.

Stuck at this stage.

After doing Library Maintenance, searching by formats:false shows some of the empty files but not all. How to search thoroughly?
