If all goes well, you'll see Nickel automatically deleting all those .png files. Once they're all gone (having an idea of your expected amount of total books helps), you can reinstall.

Is it really that easy?
Seems too good to be true (unless I'm doing something wrong again, I didn't change anything in the KOBOereader.config or deleted any programs or something like that). I only have 19 sideloaded books so this shouldn't take a lot of time I assume? I'll check upon this in 30 min and see if the .png's disappear.
