Yes, I have an issue with Windows Search Indexing. It has been partially corrected but not complete yet.

But the hard links may be an issue. I use Goodsync to backup and synchronise my Calibre Portable directories to my local NAS units (QNAP & Synology). This shows that when I delete a book it is stored in the trash can directory. Now that may be a symbolic link but I would suggest that there are alternate ways which do not have an impact.

My workaround whilst I fix issues and manage 11 different Calibre Portable libraries is to set the trash to empty on closure. If I get a "delete hang", probably because of the Windows issue, I am forced to terminate the Calibre program, restart Calibre individually deleting the recalcitrant book and then run a full library check.
