I had the same issue with my Mini. The "official" Mini firmware releases ended with version 3.19, which doesn't have the necessary security certificate to log into Kobo's network. So you can't upgrade via WiFi. Kobo Desktop should work, but it kept timing out on me (and, I think, for others).

What I had to do is first download the new firmware (not specifically designated for the Mini). The Kobo Mini is a 4th generation device so, following the link below (also linked by JSWolf), download the latest firmware for the Kobo Glo (also a 4th generation device).

Once you have the firmware downloaded and the zip file opened on your computer, you connect the Mini to the computer and pick upgrade with the Kobo Desktop (even though you're not going to be using the Kobo Desktop). At that point you should have a connection to your computer.

All you do from there is move the contents of the opened zip file to the .kobo directory (the period in front of "kobo" means it's hidden, so if you don't see .kobo change your File Manager to "show hidden files." Once the firmware is copied to the Mini's .kobo directory, unmount and your Mini will upgrade (or should upgrade). Once this new version is installed you'll be able to register via WiFi.
