Do Edit Metadata on the single book after doing the edit. Then, in the top right box related to the formats, highlight the edited epub. Then simply click on the left icon with the tooltip "Set the cover for the book from the selected format".

This will take the cover from inside the book and use it to replace the external metadata cover.
