I have this problem every few weeks or so. Sometimes leaving it on charge and trying to synch for an hour helps, but usually it does not.

This probably happened because the device was not able to synch to Kobo, after you created the collections. When you signed back into the device, Kobo did not have the information to recreate the collections.

Not really.
Maybe try deleting the collections you created. But sometimes it takes a synch or 2 to resolve this and then next week you have the same problem when you recreate the collections. Kobo synch does not seem to be reliable.
