Are you sending your epub files to the root of the exposed storage? I would suggest setting up a directory (I use one called eLib) and storing your ebooks in there. The root directory only allows a limited number of files.

After you send the books and safely eject your Kobo, do you see the black screen with a line saying Importing with a percentage? If you don't see that, something is very broken.
