If you read the manual you will see how to rebuild the TOC after merging based on your current headings h1-h6 tags.

You need a basic understanding of xhtml and epub to use Sigil and a basic understanding of Sigil as well (again see our Users Guide about how to create or update a Table of contents toc.ncx file).
