You put the KoboRoot.tgz from the Kobo4 update into the .kobo directory on your Mini and then power cycled it? The upgrade directory and the manifest.md5sum file are not needed (they are the hardware specific portion of the update packages).

I'd suggest redoing the factory reset, connecting it to your PC and then see if you can see it's exposed storage including the .kobo directory. If so, copy KoboRoot.tgz into the .kobo directory, safely eject and if it doesn't start the upgrade within a 10-15 seconds, power cycle it.
