You don't have to reboot, just shut down the one that's running and start the other one.

Added: Tip - I use different toolbar settings to distinguish between installed and portable, installed is minimal and no frills, portables are out of the box buttons and bows

Also always make sure to launch the portable version from the wrapper calibre-portable.exe. There can be unexpected behaviours otherwise.
