Only one instance of calibre.exe can be running at any one time, calibre-portable.exe is simply a wrapper around calibre.exe, viz:

You don't have to reboot, just shut down the one that's running and start the other one.

Added: Tip - I use different toolbar settings to distinguish between installed and portable, installed is minimal and no frills, portables are out of the box buttons and bows
