I think both of your ideas can work.

If you rename the series and put their position within the overall cycle at the start of the series name ([01 The Riftwar Saga, 02 The Empire Trilogy, etc), and then you create a collection "Riftwar Cycle", you can sort your collection by "Series" and you will get the right order.

Or you can create another column and put the reading order there, and then use the subtitle to transfer the information on your Kobo.

Personally, I like the first solution more.
