You can set them directly on the device (long-press on a book and then click on "Set as Finished") or you can do it massively by using KoboUtilities plugin while the device is connected to Calibre (KU allows you to store the reading position from Kobo TO Calibre, but also to restore the reading position from Calibre TO the device, or to set the metadata and reading status on the device)
