Depends on how it was transferred to Kindle.
Calibre has a software transfer that uses the Amazon 'send to kindle' functionality, and when that is used, a copy of the document will be retained in the Amazon library.
But it is also possible to sideload material from Calibre to Kindle using a USB cable. In that case, there is no record of the transfer.
Calibre is totally separate from Kindle, so material will be retained in Calibre even after it is transferred to Kindle, and then deleted from Kindle. I haven't found any automatic process for flagging things transferred to Kindle, but you can set flags manually, and even set up special attribute for transfer status or transfer date. And it is possible to set up an archive on your computer, and transfer Calibre files manually to it after things have been transferred to Kindle.
