Open Windows Explorer. It should be showing your Kobo ereader as a drive letter. Open that drive letter and browse for where your ebooks are stored.
In calibre, open Preferences and, in plugins, look for the KoboTouch and/or KoboTouchExtended driver. Open their configuration dialogs and look at what is currently in the Save Template box. You can copy/paste a copy into a reply in this thread.
I use Ebooks/{author_sort:sublist(0,1,&)}/{title} - {authors:sublist(0,1,&)} in that box. Basically, it says to use a directory called Ebooks in the root of the exposed partition and save using the first entry in the author sort for the subdirectory and then the epub files as title-first entry in the author list (the first entry stuff is to keep the filename length under control).
