Moved library to E drive, missing books in library

Last month I installed an M2 drive and moved my system onto it. I then moved my personal folders and data folders onto the old conventional HD, which is now mapped as the E drive since I didn't want to introduce problems with my games by changing the optical drive's letter.

I just noticed that a few of the "books" downloaded with FanficFare are missing from the library. The files are in the Calibre folder in my Documents folder on the E drive, but they don't appear in the library when i search for them, and when I connected my aging Kindle Keyboard, they show up on the Kindle but the checkbox for "in library" is missing.

I then started Calibre and found the library empty, and after a moment of panic, realized what was happening and after some searching told me to use the "Calibre" button and choose "Switch/Create Library", it seemed the books were restored.
However, a story I was following had a big update and I went to update via Fanficfare and found it missing.
It was present in the directory structure, as I described above.
I manually invoked FanficFare and pasted the story URL into FanficFare, and it downloaded it into a new directory with the name of the fic but a new number at the end, so the old outdated version was wasting HD space.

My question is, how can I fix this for all the other fanfics or ebooks I haven't noticed missing and clean up any duplicate downloads like described in the previous paragraph without messing up Fanficfare's ability to update the stories?
