Apple Books works quite well with side-loaded epub3 files: so far, I haven't found any problems with them (but I haven't tested it with MathML though). It does have issues with proper sorting them, but once you've opened them, they behave liked they should.
MapleRead is another iOS app that works well with epub3 books as well (at least, popup footnotes are supported)
