That's how the Kobo Elipsa does its markings. Your markings will disappear on screen when you change font settings, but the device will keep a screenshot of the page with the markings. The markings will appear again when you revert back to the font settings you the made the markings with. Only downside is you can't export those. Which is fair, I guess, because then it'll become an issue of you having an extra copy of the book (which might be another discourse for DRM and legal issues).

I'd be surprised if Amazon does the same thing, given how much stricter they're being right now.
