Yes if you use send to Device.
AND
The driver configuration has not been configured wrong (it ships correctly set)

Connect the device: Right click the (connected) Device Icon: (the one that show the list of book on the device) : Configure Device Only
Kindle formats should be ticked. The order is as preferred (if exists)

Use this location for devices that had ever been attached (the customized version will be saved in the configuration folder).

Also check Preferences Behavior: preferred output format
I am not sure if this overrides the device driver. Some of us have both AZW and Epub, so I think you are good
