If the second monitor is not currently connected the window is moved back to the primary monitor automatically. If that's not happening for you, the run calibre in debug mode once with the second monitor connected, move the popup to it. Then quit calibre and save the debug log. Then repeat with the monitor disconnected and open the popup and then quit calibre. Post the two debug logs.
