I'd be interested in hearing if anyone has any thoughts on how to fix this. Supplemental fonts do usually work in Pocket, but for some reason the reader doesn't seem to notice that a glyph is missing when it comes to emojis.

The only workaround I know of is the one you've identified, setting your main font to one that supports emojis. I use Symbola which produces more readable text than Noto Emoji.
