Metadata will update, so long as you have Preferences > Sending books to devices set to "Automatic Management."

If you're using the default send-to-device path, you're good; it references title and author.
But if you're using
{series} or some variant of that in your send-to-device path, it will create a duplicate.
No getting around this, unfortunately; I once asked davidfor (RIP

) about whether it'd be possible to change a book's paths without it re-importing and his answer was about it's referenced in too many places in the database to change easily.
However, if you have Kobo Utilities, it's a simple matter to pull reading progress into Calibre columns and then restore it back to the new book record. The worst that'll happen is that you
may lose a few hours from the Kobo's reading stats after deleting the old book and the book will have a different date in Calibre's device view.
EDIT: Annotations/bookmarks will get lost too. I forgot about those.
