The Calibre Library happens to use directories (folders) and files to store the ebooks because this works best. Pretend that doesn't exist and don't use it!
Use Calibre's "Send to Disk", or "Send to Device" or "Connect/Share" options to export/copy an ebook out of the library. Don't use the Calibre files directly.
