The deACSM plugin is mainly used to remove the DRM without having to install ADE. After the DRM has been removed, there won't be any need to re-encrypt (why would you want to do that?).
Calibre can't import encrypted books, AFAIK. It's easy to remove the DRM from Kobo books, however.
