Converting to mobi can screw up left/right margins, as mobi has no real support for those. I would never do that, in fact I've cleaned up hundreds of books with messed up margins as a result of the original format having been mobi. But then I'm pretty fussy about formatting. Possibly most people would not care or even notice.
Yeah, Kobo is fussy about custom fonts. I have several, but they've all been fixed with FontForge to work properly on a Kobo device.
