Epub has been unofficially supported by Amazon since a long time before their announcement, however the Send To Kindle app has not been updated yet.

The trick is to rename your .epub file (without changing the contents) to another accepted extension, e.g. ".jpg" or ".txt". After sending this file via Send To Kindle, your EPUB book will then be added normally to your library, even though it never was a JPG or TXT file in the first place.
