Many Android apps import the ebooks to an internal library hidden from Calibre. You want an app that either doesn't import, or optionally doesn't, but uses the files in Books. In Calibre when the tablet is connected, set up which directories (folders) to exclude from scanning. Using Books on an SD Card is best.

The problem with an app that imports is that twice the storage is needed and if Calibre is used to send an updated copy, you have to open the app, delete ebook and re-import it.

USB is always the best connection method unless a totally rubbish USB support in which case turn off, eject SD card and use the card as "device" locally in Calibre.
