Use the chapter range feature with story URL. First:

https://www.fanfiction.net/s/XXX/1/[1-3]

Then later do Download by URL with mode: Update Epub using:

https://www.fanfiction.net/s/XXX/1/[4-6]

And so on. You have to do it by URL.
