If your sideloaded file has metadata indicating that it is a "book" [CDETYPE=EBOK] then it will appear as a book when added via USB. However if that metadata is not set then it will appear as a doc instead. (Send via email or send-to-kindle forces the metadata to make it a "doc". [CDETYPE=PDOC])

Calibre usually sets that metadata, but it might not always be present depending on your calibre settings or if the file was produced elsewhere.
