My guess is that you store your books in the koreader folder and that you during installation added a line to your "Kobo eReader.conf" to exclude hidden folders from the library (like ".adds" where the koreader folder is located.) Simply change the destination folder in settings to somewhere else.
Do the books show if you reboot or connect and eject the device from your pc?
