recreating or updated and messed-up library

So because if my ridiculously complicated backup and synch strategy, for months now I've been adding books, only for them to be quietly deleted a few days later. This has been going on since February! Today I spotted the issue and managed to restore all the deleted booked back to their original Calibre folders. The only problem is, the Calibre library is now horribly out of sync, and probably completely messed up because I've been adding books via my PC and my laptop. Is there any way for Calibre to scan all the folders and recreate the library that way from scratch? Or do I have to start a new library and copy all the books into it one at a time (as some folders have epub and mobi versions and from now on I'll only need the epub versions for my kindle)?
