This is normal until the next Calibre update catches up with the firmware change. Per the developer, our late friend, davidfor, he recommended keeping "Attempt to support newer firmware" selected. It has always functioned without issue for me. One of davidfor's responses below (in bold):

Your Kobo is running an updated firmware/database version. As calibre does not know about this updated firmware, database editing is disabled, to prevent corruption. You can still send books to your Kobo with calibre, but deleting books and managing collections is disabled. If you are willing to experiment and know how to reset your Kobo to Factory defaults, you can override this check by right clicking the device icon in calibre and selecting "Configure this device" and then the "Attempt to support newer firmware" option. Doing so may require you to perform a factory reset of your Kobo.

Yes, that is the message. I know it well as I am the person who is maintaining driver in calibre and have modified the message a couple of times. But, as I said above, what more can I say? The message tells you everything you need to do. You need to either following the instructions in the message or wait for an update to calibre to support the updated firmware. If you don't do anything, you can still send books to the device. That will work with no issues. Calibre won't be able to get the list of books currently on the device, so you will have to work on memory to know what is already there.
