I think the problem with RakutenSerif Regular may be not so much that the standard ligature glyphs are missing but that it does not contain any OpenType Layout tables (GPOS, GSUB) to instruct the font how to use them. See attached screenshot comparing features of Regular, Italic, Bold, BoldItalic.
Someone who understands all this technical font innards stuff may be able to correct it but unfortunately I wouldn't know where to start. If Kobo paid a license fee for these maybe they should ask for a discount until they get their missing Regular tables back
