Do you have a sample of the css/html of the affected area?
Your most common answer here will probably be: "Don't use columns" It's hard to determine how it will look in an ePub on many different sized devices...it's better used on a website.
But if you absolutely need to use multi-columns it's best to show us what you have and we can recommend fixes. What device are you reading this on?
