Check the calibre preferences. Under "Look & Feel" / "Main Interface" you will find "Enable system tray icon". With this option selected calibre will not close on the X being clicked, rather it will minimize to the system tray.

To actually close it , right click on the icon in the system tray and select Quit or use ctrl-q in the regular calibre UI.
