Marks are used by plugins and people to organize data within a session. They let you organize (temporarily) without modifying book metadata. If you don't want to do that then indeed there is no point in using them. Same thing is true of many calibre features: if you don't want what the feature provides then there is no point in you using the feature.
If you want "permanent" marks then add them as metadata: use a custom text column (possibly tags-like) and put the "mark text" there. Or use a tag. Or use Reading List. And if you want, use search & replace to copy marks to whatever metadata column/category that strikes your fancy.
