I tested this just now by emailing an EPUB that does not contain a character encoding in its xhtml files. It was accepted by Amazon and it displays on my Kindle with garbled characters as expected. So it not the case that missing character encoding now automatically leads to rejection.

I suspect that some other factor is involved in the reported case. Perhaps rewriting the EPUB inadvertently fixed a problem with its zip file structure or possibly the person was mistaken about the original file being rejected. Hopefully that person will share their file with you so that it can be investigated further.

I will be very surprised if Amazon makes any changes to the way that emailed EPUBs are handled. They are using kindlegen version 2.9, which has been their standard conversion software for a very long time.
