Maybe a repair Kobo account (found under Device Information).
Factory reset followed by setup. Don't put any content on the device after reset but do a couple of syncs (which might be slow). After the syncs there will probably be collections on the device (while Kobo does not sync sideloaded it does sync collections). Use the device menus (not calibre) to remove the restored collections and do another sync. Finally when you have no collections left on the device and have synced try adding content via calibre.

I have tried account repair and it did nothing. I've done factory reset twice, but never tried syncing it a couple times before adding books, so I'll try that. Thank you for the help!
