Have you set the Metadata Management to Automatic? If so, then you'll have to eject and re-connect your Kobo for Calibre to update the series info.
AND, do you mean series as in The Wheel of Time: Book 1 or do you mean shelves/collections (like genres or other custom categories)? If the latter, then you'll have to specify which custom column to use for shelves in the Kobo driver options.
