When you right-click on the Preferences button in the toolbar, a menu should be displayed. One of the options on the menu should be "Restart in debug mode". Or, there should be an arrow on the right side of the button. Clicking that should show the same menu. Or the shortcut should be ctrl+shift+r.

But, if you are running from source, or running calibre-debug, these options will not be shown as you are already in debug mode.
