You could use an SQLite utility to check the KoboReader.sqlite database in the .kobo directory to see if it has been corrupted. This can be caused by not safely ejecting your Kobo ereader.

If you have calibre and the KoboUtilities plugin install, it has an option to check the database. It can also do automated backups which makes it easier to recover as much as possibly from a database corruption.
