If you still have your source file(s) - you don't say how it was created - do the splitting there and use the pieces to create separate ebooks. That's the most elegant way.

Or try converting epub-->epub and specify epub2 as the output. Then try epubsplit.

If still short on memory, you may have to use the Editor. From the Editor you can export xhtml (text) files, then use them to create separate ebooks. Bit of a learning curve possibly, depends on your epub editing experience.
