You appear to have an old version of the plugin based on the screenshot. You will need to have "re-upload book files" selected.

At this time we currently sync the standard tags as tags and columns as virtual bookshelf's. The initial feedback from readers that used Calibre was that they added additional tags using the tags functionality if they wanted it to act as tags.
