Formats:false says Calibre KNOWS they are missing (you did something to delete that (whatever it was) format).
If something else went behind the skirts (used the OS or you had a drive fail),
Calibre would still think they were there, and that would NOT list those books.

Note: If you ran Library Maintenance: and had it fix found errors. The DB now matches what is there. You should have been asking WHY! , first and try to recover (the metadata might be to your liking and all you needed was to replace the format. Add, usually means you start over with the metadata).
