I've run into this problem myself. If you're using mixed kepubs and epubs, there's a kobopatch to make the font size consistent.

Otherwise, it's really up to the book CSS. One option is to edit the ebook and sideload it. What I do is use Kobo Utilities to set the font size ahead of time. It doesn't actually solve the issue, but it does prevent the fonts from carrying over between books.
