This forum is for discussion of issues with calibre. And this section is for discussion of issues between calibre and the device. Your statement is that you are not creating collections on the device using calibre. Which suggests this is the wrong place to ask the question. Or we have misunderstood you.

If you are not using calibre for collection management, the collections are
not automatic. You have to add the books to the collection. You either select the book and add it to a collection or you edit the collection and add a selection of books. Kobo has no automation for the collections. There are no searches involved. If you have a collection for a type of book, and you don't have all books of that type in the collection, it is because you did not put them into the collection.
But, if you aren't actually talking collections but either the Author or the Series list, that is a different. They are both automatically built from the books metadata so will change as you add or remove books without you doing anything else. I have never found any errors in this. The time there have appeared to be something wrong, it was the book. Either the author was different ("JRR Tolkein" vs "J. R. R. Tolkein") or the series was ("Lord of the Rings" vs "The Lord of the Rings"). Fixing the metadata fixed the lists.
