You can use any calibre columns, custom or not, for collections. Depending on how you organized your collections that might be one "Kobo Collections" column or specific data-oriented collection columns.

For example, I use two columns a template for collections. The template uses two columns to build collection names:
  • The authors column. The template builds collections named "Authors: X" where X is the first letter of each author's last name.
  • A special "tags" column that contains the collection names I want for each book. I currently have 18 possible values. No book currently uses more than 3.
It is true that it can take some time to map your existing collections onto columns in calibre then to enter the data. From my experience, back to the Sony PRS readers, it is worth it. I can easily see the same "collections" while using calibre without the device connected, and it is trivial to reload the reader if something goes wrong.
