Calibre can manage the collections (no longer called shelves) on your Kobo. If you do that then Automatic management would sort the problem.

The problem is most likely that you did some collection management between your last backup and the database that became corrupt. There is no good reason not to let Calibre handle your collections. So go into Calibre, set Automatic management, check that your eBooks and the Kobo driver are set to use Tags & Series for collections. Then make sure Tags and Series are set correctly and let Calibre fix the problem. All you'd need to do is connect youe Kobo to the library and it will do it all for you. It's that easy.
