Yes, there is a way. Create two custom Y/N columns. One for each device. Using the Reading list plugin, you can have it set the appropriate Y for each column based on what's on each device. Then just search for both columns being Y and you have your duplicates.

This method assumes you've loaded each device from the same library in Calibre.
